My ipsec (phase 2) lifetime is 28800 seconds (8 hours) and the isakmp lifetime is 86400 seconds (24 hours). These match both on the firewall and vpn client. We are currently using shrewsoft vpn (latest stable) and in the trace utility our RDP sessions to our office desktops disconnect after the phase 2 lifetime expires.

The reason I suspect it has something to do with the configuration is that, not always, but often the time between the VPN drops is close to 8 hours. And the IKE1 timeout is 28,800 seconds (8 hours). I just get a feeling sometimes something is happening when both ends are about to renegotiation.

The idle timeout is something different. Idle timeout means if there is no data being sent or received over VPN, the connection will drop. What you are talking about seems to be authentication timeout or auth-timeout. By default it is 8 hours in fortigate firewall. You can extend it till 72 Hours (259200 seconds). It can be done via CLI.
