Recreating the folders or having Sophos Update Manager (SUM) do it for you means that any settings you have in the IIS such as directory browsing and MIME Types are lost; ensure you reapply them once SUM shows as being happy.

In the newest SUMTrace log search for the string Cmd-Sock-604 >> ForceDispatcher DispatcherPrograms , this the start of the log for the forced update (if you can't find the string it should be in the previous log).
