Coba is DEFINITELY less crowded. Coba is a secluded site, whereas the Tulum site is located off a main highway in a very commercial area. On the bus ride to Coba, you see the off-the-beaten track of how the natives live and pass through Mayan ancestral villages. Coba is also the only Mayan ruin that you are allowed to climb on.
